2009 250 VERY low power

Finished a 32 mile run from Catalina to Dana Point and stopped to enter the harbor. Engine stalled and wouldn't start. Got engine to start with throttle advanced but engine ran rough and I was unable to bring the throttle back without the engine stalling. At first when trying to crank the engine, the batteries appeared very weak but then showed over 12 volts. Any thoughts?
